This will allow prior to be specified in the ini file itself with
multiline support (also applicable to any other dict in the ini)

1) Fix gracedb and trigger-time running
2) Fix injections into real-noise

Adds lines to ensure checkpoint is requested and allow prior file to be
located outside the submit directory
