Generated complete config file is unusable

The complete config file showing all defaults used, generated at bilby_pipe in the outdir is not usable.

1. The outdir is incorrectly set to the relative path from where the user ran bilby_pipe
2. There is some error with the duration not being able to be set

Need to fix these errors.
