Restructure source code with new bin/ directory

Description

This MR restructures the source code for each subpackage by creating a new bin/ directory and moving the source code for all compiled executables and Python scripts into it.

This means that the <subpackage>/python/ directory is empty apart from a sub-directory for the python modules, which hopefully isn't too confusing for people.

This should have zero impact on any APIs, but is a pre-requisite (in my mind) to restructuring the binary packages in accordance with #296 (closed).

Closes #301 (closed).
