'setup' config for particular deployments should be moved to a separate repo

The top level of the source contains a setup directory that contains configuration for setups on specific deployements. These should be moved to a separate repo or system designed for tracking that sort of thing.

This directory also contains a lot of unsafe symlinks to system files that can be dangerous under certain circumstances (the debian packaging complains about their presence).
