added new options to better control the alwaysPlot flags

this adds options to better control the alwaysPlot flags:

--always-plot-all-channels --always-plot-channel (can be repeated) --always-plot-section (can be repeated)

Their meanings are pretty self-evident, and I've tested them to make sure they work correctly.
