Formatting codes to PEP8 standard (mostly)

The code developers (i.e., @ka-lok.lo @uchikata) should check if the changes from autopep8 breaks anything (it shouldn't, but you never know). The reviewers @ofek-birnholtz @yifan.wang should check if this MR addresses !4.
