Added 'source' flag to generate_component_masses and generate_mass_parameters
This flag is for applications where similar behavior to these functions are desired, but the data structures have keys such as "mass_1_source" instead of "mass_1".
I also changed some files in order to pass the gitlab pre-commit stages.
