BUGFIX: preserve relative paths for file transfer

Colm Talbot requested to merge preserve-relative-paths into master

This should fix the remaining issue with !498 (merged) by making sure that transferred files are put in the correct place.

@gregory.ashton was there a reason why we didn't do this previously?
