Quality of life improvements

A collection of changes:

1) Delete a left over print() in input.py
2) Downgrade most info messages at runtime to debug
3) Remove the printed prior
4) Only perform checks once avoiding repeated messages
5) Add a note that users should check the complete config
6) Review examples and remove obsolete commands
