Run autoreconf in pedantic mode in CI

Description

This MR modifies the continuous integration configuration (.gitlab-ci.yml) to run the ./00boot script in pedantic (--warnings=error) and loud (--verbose) mode, mainly to catch syntax issues in the makefiles (duplicate variable definitions, etc).

I then fixed the one issue I could see.
