Bilby pipe args being overwritten

the n-parallel option seems to have disappeared according to Anotini, I'm also seeing similar behaviour

I'm totally confused, it seems to be seeing n-parallel now (it doesn't complain when the argument is given and it exists in the parsers), but it always overwrites it to 1. This is concerning as it might mean all the bilby_pipe derived parameters are being overwritten
