Pre commit notebooks
In this MR I add a new pre-commit hook to clear the outputs and metadata from all the notebooks in the repository.
I'm not sure if this is going to be mergeable as the notebooks we have are very slow to run and some of them just don't work as they have custom paths from specific users on specific machines.
I also applied the auto-formatting to the full project as it should have been.
